I would definately sand before. I just painted my hull and we faired and then sanded with 100 on the epoxy spots, then re-faired with more epoxy,then 180, then we primed with awlgrip 545 then sanded in between coats with 320, then another coat of primer, then 500, then 3 coats of color, then wet sanded with 800, then 5 coats of clear. The primer wont fully correct imperfections in the epoxy.
