side slider windows

We removed side sliding window assemblies some time ago along with galley, dinette, cockpit deck, rub rails,etc.from a 31/79 SF. The boat has been in dry storage and new cummins 330 hp tier 2 QSBs installed. We are finally trying to re install original rebuilt assemblies with new glass. We had to use timbers to force underside of cabin top up a bit to get window assembly in on starboard side. The port side is out of whack almost a half inch in some spots and we couldn't move it up at all even with a hydraulic jack. We put pressure on it overnite and it had not opened up at all in the morning. Any suggestions would be appreciated.
