Your best bet for the engine box bulkhead is marine plywood. 3/4 is fine, make a pattern like Capt. Pat showed in the Buddy Boy restoration. This will diminish the waste and the amount of wood to epoxy and glass (yeah its really the best way.
You can run 2 solid strips of mahogany along the top of the plywood to give the forward part of the cockpit something to sit on. That same type of wood can be used as your deck support stringers and uprights. If you use a glasstech type deck you will only need four stringers, this should also be epoxied for longest life.
On our project I've got enough structure to get through this year with my deck and supports however next year its all coming out. I'm thinking of an aluminum powder coated frame for the deck supports (it all depends on the pocketbook)the frame would be bolted into the bulkheak and a custom transom piece will be made for the deck to sit on.
Wood is good, if mahogany is hard to find and marine ply is easier, check out the plywood I-beams on buddy boy (there pretty slick) again more epoxy though.
