I'm pretty sure that marine transmissions have to add a third gear on one side in order to get counter rotation between port and starboard engines (assuming yours is a 4 stroke and both engines fire in the same direction).
The clunk you hear may be the gear lash (total spacing between teeth) during engagement-hey its a theory. If it really bugs you moving to the heavy side of the oil use guidlines may reduce increase engagement time and reduce the clunk.
We have a set of twin discs behind Cummins engines and one gear clunks in reverse.
