John: I had a similar problem on my stock 1966. It has the same wiring with the two three position swithes and the buss bars. The problem was the fuse for the bilge pump, which is an old style cartridge fuse that is located on the bulkhead in the starboard engine compartment. I have scanned my original witing diagram that came with the boat and I will email it to you tomorrow. It is on my office computer.
After my close call I added a Rule 4000 next to the forward bilge pump. It is wired directly to the batteries with a waterproof fuse holder and an Ultra pump switch which is located high so that it only comes on when the water rises over the other pump. It can also be wired to an alarm. The two inch stainless steel thru hull is located as high as possible on the hull above the other bilge pump outlet. I hope this helps with your problem. Rawleigh
