The "run on" is probably caused by crud overflowing the Racor and the engine spin-on and clogging the injector pump rack, causing excess fuel to flow and perhaps even crudding up the shut down solenoid plunger. This is not good at all and may require an overhaul of the injector pump. When I first became the Steward of AJ in the early 90's and not familiar with the Cummins 6B's, I had the same thing happen. Had to overhaul the injector pump.
As an alternative, try running the engine on a can of fresh diesel stoked with a high concentration of Gum Out for a few minutes. Just disconnect the fuel line from the suction side of the Racor and install a short hose you can drop in the can. Make damn sure you replace the spin on first, and fill it with clean diesel (maybe also stoked with some Gum Out) before spinning the new one on.
Diesel fuel is nasty stuff, gotta filter it a lot, and chage the filters like clockwork our you gonna pay the piper.
