Ray,
First two points: 1) build in your new bulkhead while the boat is in the water. 2) Don't worry about the ~3/4" age spread, just build your bulkhead to fit the boat, then the door to fit the bulkhead.
If you do have to build out of the water, (winter haul project), carefully measure all cardinal reference points around the door while the boat is in the water. After hauling and blocking, re-adjust the jack stands until the measurement are as close as possible to what they were in the water.
Hold off final fitting of the door until you're back in the water for a week or so.
It's better to build out to the spread, (~3/8" each side roughly), than try to put the boat back into "original shape". That would cause a tension that would try to come back after all your hard work...
