To clean my bilge, I pump the bilge down as far as the bilge pumps will. Then I suck out the rest with a wet vac. I then spray industrial strength orange cleaner on everything that I want clean and allow to stand a while (brush the really dirty areas). I rinse hard with a hose from the sides down to the center and stop before the bilge pump comes on. I suck out again with the wet vac and pour contents into a shop sink. I run the boat after to heat up the engine room and dry things out. The first time was a lot of work since it hadn't been done in a while. Now I do it once a year and it only takes an hour or so. The orange cleaner gives it a nice clean smell.
The middle bulkhead between the engine room and the cabin is sealed off. The front bilge area has its own bilge pump, but that area should stay dry. Probably best not to spray water to clean the cabin floor. Use a wet brush and a wet rag.
