If its Micron CSC you can paint it every season because the paint does not build up. It wears away over the course of the season. Thats why your bottom was relatively clean.
I am going into my 3rd season using Micron CSC. The first year I put on 3 coats (a bottom layer of red followed by 2 coats of blue). Now I just touch up any spots that wear through and around the waterline every year. The paint was pretty expensive (I think it was $100 per gallon), but considering that I've still got some left after 3 seasons I think its a pretty good deal.
I would definately paint around the waterline as it usually wears away pretty quickly.
