Carl,
I assume that you've bought a Glass Tech style 3 piece cored fiberglass deck.
The center piece flanges will ride on the joists extending up from the center stringers. The outboard sections ride on the center section flange & the double joist outboard that are tabbed to the hull. The old joist that rose from the outboard stringers are not needed and can be removed altogether.
The Center two joists should be same height as one another and have a slight down pitch from fore to aft. Maybe 1/2" down pitch at the transom.
The two outboard joists should follow the two center joists, but be about 1/2" lower than the center joist. Build up or use shims if necessary to obtain any necessary clearance over your mufflers.
You only need 4 screws per flange for the center section. Each outboard section needs no more than 3 screws on the outboard sides. Working from beneath the deck, (through the 4 outboard hatch openings), run one screw per hatch opening, at a slight inboard angle, through the flange into the outboard deck section.
Finish by caulking the two deck seams and the transom seam with a paintable latex & silicon caulk. Boatlife makes one and GE makes another. Both are about the same, but big difference in cost.
