Dug,

I usually bed as I go in the final installation using paintable latex with silicon. Boatlife makes it for about $12 a tube, & the nearly same thing is made by GE at about $3 a tube from Home Depot or Lowe's.

For larger gaps, like under the nose of the bow or transom corners, and for a final caulk around the perimeter use fast set 4200 and only work short runs, pulling the tape as you go. A quick finger wipe of denatured alcohol will smooth the caulk line down.
