B20 Transom Replacement

I have been slowly removing the wet transom in my B20 Bahia.
Yesterday, I finished removing all of the core material that I could without disturbing the floor and foam.
I cut into the liner with an abrasive disk in my 4.5" grinder and removed a section about 12" - 18" forward of the transom. I was suprised to find that the plywood under the liner was dry with no visible signs of water. The foam was dry with the exception of about 1" (where the foam touches the hull). I removed the section of stringer and it was wet and punky about 3" - 4" up from where the stringer meets the hull.
Now my dilema... I had kind of convinced myself that I was going to have the entire floor taken up and 'properly' put down a new stringer system, re foam an put the liner back down. Now I wonder I if would be throwing money away doing this.
From those that have done this, what are your thoughts? I can send some pictures to give you and idea of Where I stand.
