Filler materials

I'm in the process of patching up all the gouges in my transom(gotta fire the mate!). Some of the gouges are deep and go through the gelcoat. What should I use for filler on these deep gouges? I was thinking of using thickened epoxy, but, was concerned that the gelcoat would not adhere well to same. Any suggestions would be greatly appreciated!
