Rick,
Do you have a solonoid that the master button activates? If so, the only time the batteries are in parallel is when the master button is pushed and you should be able to hear the solonoid kick in.

Isolators take the charge from one alternator and split the charging voltage to two or more separate batteries or banks. This way the battaries or banks are not connected directly to each other and (1) cannot drain one another or (2) keeps starting voltages off the wires that are not supposed to carry them.
