Mike,
The tunnel you refered to is 2 sections of fiberglass tube. This allows water to flow from the cabin area to the transom bilge pump. They are approx 1" tubes, called limber tubes, it also helps keep the tank from resting directly on the bottom of the hull. leave them in place, use a hose or fish wire to clean them out. When you replace the tank make sure to use 2 part 4lb pour foam around the tank then use epoxy tar coat to seal the foam.
