Well, that's a down and dirty way to go and other than cosmetics and rotten wood later, it'd solve your immediate problem...
Look down the posts a few messages and see what I'm doing to Gerry Santiago's front windows, ("Old Problem..."). Somewhere between the two extremes your answer could be found.
Your tilt up front windows should come out very easily. If they are any thing like the B31 construction, once the cantilever hardware is removed, the window will hinge up to near 90° and lift right out.
Using those as a pattern, you could make, or have made, close fitting fiberglass inserts with or without fixed glass. Bond these back into the openings with Sikaflex 292 or 3M 5200.
