Here is my $.02

On the shafts I would not go with a double taper shaft. You dont need it, and it just adds cost and complexity. Keep is simple. I would pay for spooning of the keyways. Bayou Machine in LA will also save you a good amount on the shafts Vs the local shops.

I have no opinion on the stock yanmar wiring harness. If you do use it, I would use corrosion x on the connections. Diesel wiring is very simple so if you elect to do it yourself it is no big deal if you have a diagram. I have wired a few cummins, and it was very easy.
