Looks like your check list is fairly complete...
On the new wheel: If your prop shop didn't check all the dimensions & it just came out of box and onto the boat, that could be one of your problems. My guy tells me that it's very common for new wheels to be way off balance & dimensions straight from the factory. He's learned to check them completely first before handing them to the customer.
If you had a broken motor mount, you'd know it beyond just a little bit of vibration at a particular RPM... Just inspect them carefully, & probably not necessary to put a pry bar to them. Check all the bolts or lags into the engine beds to be sure that the aren't loose or stripped out. They should be able to be tightened hard with a 12" wrench or ratchet.
We went over the prop installation when you were by the shop last. If you went the extra mile that we do, that should not be your problem.
Bad alignment usually has the shake, rattle, and roll over a wider spectrum, but you should be able to get it within .004". Did your shop true the coupling to the shaft? If not, there's another potential problem...
My money is on the wheel or the coupling, or both.
