In my humble opinion -- fill the nicks. You've just spent a fair amount of money stripping off the bottom paint, and you'll also be spending some money buying the barrier coat and putting it on. Why not do it right the first time? It will be a miserable job to try and remove the barrier coat and refill some of those nicks if you need to in the future.
I remember a guy at my marina had his boat sandblasted and did the barrier coat himself. However, he never moved the popits or the keelblocks. Therefore, he only barrier coated part of the bottom. The sandblaster did move the popits and the keelblocks, so he ended up with more problems than he started with.
Do it right the first time, and it will be the only time you have to do this job.
