May not be the right way.....but here's what I did.

Fill the holes and the entire seam between the topsides and the hull with 4200 or 5200 or PL Premium. Get about 8 tubes of Sika Flex. Lay a good bead of it right into the rub rail and install with 316 stainless screws. (You can find 316 hardware at McMaster-Carr.) No through bolts needed.

Too much caulk is a little work to clean up, but it's better than too little. The seam on my boat used to leak.... but not any more.

Be careful with the transom piece. The corners are a compound miter and will never be perfect without some grinding. That's the only failing of the PVC kit, there should be molded corner pieces.

Then take your old corner pieces and send them to Doug Crowther. Crows nest is so heavy, every time it touches something the rub rail folds like a cheap suit....
